You could have a list of projectiles.
When the player fires one, create a new projectile at their position and add it to the list.
In your update loop, update the position of the projectiles, check for collisions, and destroy them when their life is over.

It also depends on what you are detecting collision on. Per pixel sprites, 3D objects, polygons, etc?

Which exporter are you using? It sounds like you are not keeping the position matrix in a hierarchy.
